Normally mixed airline itin does not inhibit J to F upgrades. AA does sell some highly discounted J (on QF) which QF does not sell itself and those fares are not upgradable, perhaps you fall into this category? Otherwise almost all of my QF tickets also have AA legs and have never encountered this.
