Most encounters are snorkelling. Operators will take you to where the whale sharks are feeding close to the surface. You can do that in many places: Donsol in the Philippines, Maldives, Isla Mujeres off Yucatan Peninsula in Mexico, Raja Ampat, Indonesia etc.
Sometimes you might run into whale sharks on a safety stop when scuba diving, but that's pretty rare.
The best wild dolphin encounters I have had are in the Bahamas. Again you do that on snorkel:
