Are you pricing two separate returns? Have you tried doing an advanced search as LHR-DXB / DXB - MLE / MLE - LHR? It should be the same cost or at most a nominal amount higher if there is a stopover fee in the fare rules.
That's exactly what I did wrong, you're quite right that it is more or less similar pricing to do it on one ticket through advance.
