For a 06:00 arrival guess this is international. Is SYD-CNS a separate PNR/ticket?
Exiting International terminal immigration turn left and go the VA domestic check-in desk in the International terminal. They may not (or may) let you check in. Usually check-in starts only 3 hours before.
If that fails (as I expect it will if separate PNR) go the SYD airport storage facility http://www.sydneyairport.com.au/prep...-services.aspx
