There is no way it will take you 2 hours from landing to being on the AirTrain. You've penalized yourself a couple hours in the maths here.

If you land at 10 then you'll almost certainly be in Manhattan by noon. Take the E rather than LIRR and you can get out right at Times Square or near Central Park. It is also cheaper than the LIRR and not much slower (~10-15 minutes max).

If you get off the E train at 53rd & 7th or 53rd & 5th you can walk up to Central Park then down 6th Avenue to Rockefeller Center then further down to Times Square. Finish at 42nd & 8th and hop back on the E train returning to JFK.

Plenty of time to do all that.
