I'm not so sure. This is for a JFK-ZRH itinerary in a couple of months:
Fare code (1st letter is the booking class) : Code ALXP62US/ ALXP62US/ ALXP62US/ ALXP62US

Seems to imply all legs book in A, but for a through fare on JFK-ZRH the fare basis code would be the same for JFK-CDG and CDG-ZRH even if they booked into different inventories.
ExpertFlyer's booking class table shows that it should book into W:
Code:
VIA AF  W     REQUIRED      WHEN OFFERED  A- FARES  WITHIN EUROPE
But I'm not really sure if there's any way to verify, short of talking to AF or a travel agent.

ETA: Ok, it should actually show you on the eTicket receipt generated by the website; I have an F booking and it's showing that booked into J on the intra-Europe segment.
