Seating is generally identical, with the difference that the lower deck is 3-4-3 and the upper deck is 2-4-2. Further, the window seats on the upper deck have some additional storage to the side which is handy.

For a couple travelling in economy, clearly the best seats on the plane are the upper deck window/aisle pairs. There are no real disadvantages.
