MQM earnings on mileage upgrade

I recently scored a great deal on some trans-atlantic flights to Italy with a mileage upgrade on AF. Question: are MQMs calculated on fare purchased or the fare flown with the mileage upgrade? In my mind, it seems that the miles are being used as money and one should therefore earn MQMs for the fare class flown. Of course, that benefits me! Thanks for any information you might have.
