The blowback from splitting up families wanting/needing to board together would likely cause more delays than trying to optimally interleave people. You're never going to get even close to perfect once you bring in the real constraints.
If you're on the same PNR, you are supposed to get the same zone number.
But then I still think the solution is to have 3 zones.
1: SE+J (same as today)
2: Elite+PY+Latitude+Credit Cards (same as today)
3: Everyone else
You eliminate most of the issues while still giving priority to those who have paid for it.
