I had this in PHL a couple of weeks ago. The agent said my F booking allowance of 2 bags was overriding my EXP benefit of 3 bags. She was able to fix it - I didn't ask how.
It does sound like a system limitation/error, but one which can be easily rectified in a few keystrokes.
