In general for the Philippines, plan on lots of time to get from one place to another. Often it can take a full day, or a half day at the least. Traffic is very bad in Manila, and bad in Cebu nowadays too. So many will suggest that you only do 2 or 3 places in 2 weeks. Your trip is doable. Shouldn't be very rainy by then, and it doesn't rain as much in Cebu/Palawan/Boracay anyway. Remember to leave a long gap between your departure from Boracay and your flight leaving Manila, there are long delays some times and you don't want to mess up your departure.
Good advice, I will also say that from everyone who has done the van from PP to El Nido... if you have the extra cash to avoid it... avoid it! It's 5/6 hours and a bit draining. We only did a 1.5 hour van ride to TayTay and wouldn't want to do anything much longer.
