You'll want to take I-93 north to Burlington. I'd probably plan on taking Berkeley Street to Storrow Drive to the interstate.

As to the tolling, I know that when I'm in San Francisco and have a rental car, I usually just get a bill for tolls from the rental car company a few weeks after I went over the bridge. Imagine it will be the same in Boston. You can probably save a few bucks by renting a car downtown and then you wouldn't face any tolls going to Burlington.
