I've had this happen once when I was piecing together a rather gnarly mileage run using the multi-city search tool. I noted down the segments and booked it via phone agent and had no trouble asking for the fee to be waived once I explained that the website wasn't letting me go through with it.

This happened to me several times at the beginning of the year and I was only buying a ticket for myself. I couldn't put it on hold because it was an international itinerary with a JL or CX flight involved. Most of the time, I waited a day and then I was able to purchase it, but sometimes it took 2 days. Half the time I got it at the same price, the other half it went up 3-10%
