Did you confirm that the flights were actually available at the lowest level by checking alaskaair.com or aa.com? If the agents are not able to find availability they might just resort to "those flights aren't available with avios". Alaska skywest operated routes earn avios like regular AS flights and should be available the same as regular AS flights. I don't think anything has changed.
