I know for a fact you can purchase your ticket to get on at either BOS or BBY and get on at either station, since they don't start checking tickets until after BBY.

My suggestion would be to book the ticket for RTE, and if you find yourself closer to BOS/BBY on that day, take an MBTA train to RTE before your Amtrak train.
