The Airtrain at JFK connects JFK to the subway, so no problem there. LGA, however, has no airtrain. This is because they built airtrains at EWR/JFK to encourage airlines/passengers to use airports other than LGA.
There is no LGA rail connection because of community opposition. See, eg:

It has nothing to do with encouraging passengers to use other airports.
As part of LGA's renovation, they may be getting an airtrain which will connect to Mets-Willets Point Station.
Maybe, but it'll be so far out of the way for anyone coming from Manhattan, or most of Queens and Brooklyn, that you'll be better off taking the M60 or Q70 (assuming they're not discontinued).
