Where in NYC? I would recommend not flying out of LGA at the moment if you have better alternatives at JFK/EWR, which you do. Depending on where you are going in the city would depend on whether you should fly to EWR or JFK.

The Airtrain at JFK connects JFK to the subway, so no problem there. LGA, however, has no airtrain. This is because they built airtrains at EWR/JFK to encourage airlines/passengers to use airports other than LGA. As part of LGA's renovation, they may be getting an airtrain which will connect to Mets-Willets Point Station.
