JFK: PFC money was used to construct the rail connection, so it basically couldn't be part of the subway. And something about how hard it would be for heavy rail to negotiate the curves in the airport. That said, the AirTrain solution really isn't that bad (when it's running)... to those who complain about the lack of a "one seat" ride I would counter back "one seat ride to where, exactly?"
LGA: NIMBYs. There was a proposal to extend the N to LGA.
