I can't really speak to Hokkaido or Okinawa, but I can tell you that winter is as good as any time to visit Tokyo or Osaka. It's the driest time of the year, with clear skies (best chances to see Mt.Fuji from Tokyo), cold but not freezing, hotel rates reasonable outside of late Dec-early Jan.
