Yes, but it depends on the fare class used for the upgrade. We don't have control over the bucket used, so I've seen fare bonuses based on F, A (the usual bucket), P, and once for R (which doesn't earn any bonuses -- but it's been awhile since that occurred).
The pattern I've had (not sure if this applies to everyone, but I've noticed other people with a similar pattern) is that domestic flights (with "first", including things like SFO-IAH on a 787 down to your bog standard 737) upgrade into P or A, and I've gotten the PQM bonus. For flights with BF (Int'l or PS) it's been things like ZN and RN - no bonus.
I wonder if it's worth collating these somewhere to see if this happens always / often / rarely?
