If you do the book and upgrade while logged in to your BAEC account, you will receive a quote in USD. (you could easily just do a dummy booking to see for yourself)

If you book first, then call later to upgrade, then you'll have paid the base fare in CAD but any additional taxes/surcharges due to the upgrade will likely be charged in USD.
