No, there is only one PNR, which is the one that the TA creates in this case. The PNR gets synchronised to each airline's host system as applicable, but it is still one PNR.
AC had IRROPS and is the one responsible (or the TA using AC policies) to rebook the customer. It is simply that this situation is complicated if the agent does not know how to handle this with multiple tickets.
