The luxury add-value programs (Amex FHR, Visa / MC hotel collection, Virtuoso, etc) as well as Citi Prestige 4th night free all receive points and stay credit as normal, since they are considered a "travel agent booking" through the GDS using published rates, not a discounted rate on a third party booking site.
But, I have seen AMEX FHR book pre-paid rates, which are not eligible, so I would avoid those.
