The most recent I recall being the 763 service LHR-YYT-YHZ where for a period of time LHR-YHZ passengers didn't need to disembark to clear customs/immigration in YYT, but the flight continued onwards with no domestic YYT-YHZ seats sold.

There was some flight in the prairies during EYWv4 that kept pax onboard when stopping to dropoff/pickup pax. I don't recall which route, and it was Jazz not Mainline, and certainly not involving a border.
