This happened to me when there were no seats available for assignment on my first segment. Both that boarding pass and the connection boarding pass had no sequence number, and I was not put on the airport upgrade list for either segment. Check-in agent at airport was able to get me a BP with sequence number for the second flight (for which I had a seat assignment), but told me to go to gate to get a seat and sequence number for the first flight.
