According to the standard T&C on every reservation booked on Hyatt.com, any changes to the dates of stay (e.g., the check-out date) will be subject to current pricing, so technically the hotel could charge you more for the 2 nights than the originally booked rate.
Also, cancellation policies apply to cancellation of the entire reservation, not to individual nights on a single reservation. If you book multiple consecutive nights individually on separate reservations, than the policy applies to each night. If you book 6 nights on a single reservation and the cancellation policy is 24 hours, then the cancellation deadline for any part of the reservation is technically 24 hours before the first night of the reservation. A lot of properties might be flexible with this, especially at periods of low demand, but the property is within its rights to bill for the entire reservation.
HR Kyoto is very lenient with foreign guests, so you could take your chances, but early April is peak period, so they are not likely to be too happy if you book 6 nights, and then without any type of prior notice check-out after 2 nights...
What I would try is book the 6 nights and then pm the Hyatt Concierge here on FT to ask if they can shorten the booking to 2 nights.
