Same as UnimatrixOne, I used the QR code when I checked in online for international while departing from Japan. I was unable to do so for my return trip from overseas airports. Unlike ANA which supports Apple Passbook for both Intl and domestic, JAL only does so for domestic... I think they are still working on it??!? :P
