I called them and the online check-in support person said that Boston has new rules, and everyone must check in at the airport. Unsure whether I should believe that there will be 200+ people for each of the 2 flights tomorrow all checking in at the airport.
Hopefully Copa can check me all the way thru and I wont have to go landside after arriving just to check back in.

What's the exact error? You might need to fiddle around with the names (eg I have to combine my middle names into the first name, eg First middle last), and make sure you have your frequent flyer number entered if you have one. Departing airport should be Boston too, not your originating airport. I think I even left the booking code blank and only used ticket number and frequent flyer number.
I too was told airport checkin only for the third leg, but still managed to make this work. (It might be more difficult depending on citizenship or visa though - I've got an EU passport which bypasses all that.)
