You should be able to get your itinerary number and bring it up on airnewzealand.com after you book to pick seats on the NZ segments.

I get the opposite problem booking codeshare flights on UA from Air NZ -- I take my NZ itinerary number and pop it into United.com to pick seats for the UA segments.
