Granted I have two separate bookings but before leaving LAX called BA to couple my two PNRs which worked fine leaving LAX but now my return has an involuntary stop in LHR going through customs and immigration and subsequently checking in again. 😡
BA normally through check bags on two separate bookings if your connection is sufficiently long.
"Coupling" PNRs makes absolutely no difference, it just means that the bookings are cross-referenced but they aren't and cannot be "linked" in any way. In truth, it serves absolutely no purpose.
Did you actually give them your PNR an eticket number for your second booking? I'm really surprised that they cannot locate it if so, regardless of the system used (I could imagine system oddities if first airport is under the old system and the second with the new one but it shouldn't be the case here). Did you do anything to the second booking that could lead to a need to reissue the ticket? (e.g. upgrade or change flight?)
