I know 1 thing you can't do, which is cash upgrades.

I believe - at least in NL - there are insurance advantages of booking via a TA, even if your trip consists of multiple separate bookings. You do need to buy it as a package trip though. A friendly TA will have no problem doing so without hiking the price up.
