Each carrier on a codeshare has its own inventory containing all fare categories. Because most people buy the flight from the operating carrier, its inventory of lowest fares goes quickly, but the other partner(s) selling the same flight are likely to still have those low fares in their inventory and thus offer it on their website. That accounts for the difference, so always useful to check the non-operating carrier's web site if you want the lowest fare.
