You would have seen this too if you bought on LAN Perú's site. I just did a dummy booking and it is pretty subtle now, used to be much more obvious. It is at the bottom of three alerts and if you don't speak Spanish then you would not have a clue what it says.
Actually, the website is now very unclear also when it comes to international routes that include domestic sectors within Peru. For instance, when I try to book Domestic_Peru-LIM-ASU on the Peruvian website, I get a long list of alerts, including, "Los residentes peruanos pueden acceder a las Tarifas Base y Base Plus en rutas nacionales dentro del país. Si utilizas este beneficio, pero no acreditas la residencia, LAN te podrá cobrar un cargo adicional de US$ 177 o negar el embarque. El cobro de este monto se realizará en cualquier punto de tu viaje."

However, when I check the fare conditions on matrix.itasoftware.com for this flight combination, there is no mention of the residency restriction (the restriction does show up in the conditions when I check an exclusively domestic base fare and the statement is very explicit). Who is right here, the fare conditions or LAN's own website?
