The last time I had to deal with this was with CheapTickets. I called to confirm that my itinerary was in a booking class that would earn miles and it was ticketed correctly. Then several days later, the airline rebooked my flights in a class that earned no miles. It took several calls over several days, but I was finally able to get a refund based on that.
If your travel agent issued a valid ticket (with legal connections, etc.) why in the world would the airline rebook you (and presumably reissue the ticket) differently? In fact, the travel agent should control the ticket until the day of departure.
