That has nothing to do with Skyteam, as far as I know. They won't do the same for top-level status members of Saudia, for instance.
Just for the record, if Saudia participated in the Skyteam upgrade programme, you would have had to contact Flying Blue in order to request your upgrade - and FB requires you to do this at least 72 hours prior to departure.
Full details are on the upgrade page on the Flying Blue website, where they make clear the airlines (Air France, KLM, Aircalin, Kenya Airways, Delta Airlines, Aeroflot, Aeromexico, China Airlines, China Southern Airlines, Korean Air, Czech Airlines, TAROM) on which you can upgrade using FB miles, and the few classes (all full-fare economy) that you must have before asking for an upgrade.

Then next time fly with KLM - the only European airline that flies to MNL.

It's very surprising that your fare class is not shown on your e-ticket (Does it say something like "Economy Value" instead?). However, Saudia have a brilliant website which allows you to look at many tickets - even ones they didn't issue or that are not involving themselves - and if you look around this website, you will find it referenced many times, even in non-Skyteam forums.
Go to the
Saudia website, click the "Manage Bookings" tab, and enter your reservation/eticket number and surname. You will see your ticket and what class each sector is in.

But, once again, there is NO AIRLINE WEBSITE in the world that I am aware of that will tell you what miles you will earn in a frequent flyer programme that they themselves don't maintain.
You must take it for granted that, when you are on the SV website, all references to miles relate to the Alfurstan programme, just as when you are on the DL website, all references to miles relate to Skymiles, and when you are on the Air France/KLM websites, all references to miles relate to Flying Blue. I see no need for them to "remove" all references to miles once they know you are collecting in a different programme - it's up to you to find out what mileage you will earn in your own chosen programme.
Saudia would much prefer that you collect miles in Alfursan rather than in Flying Blue, you know.
And it's not true that you didn't get extra miles. In the present case, you actually doubled the number of miles you earned.
In an earlier post, you said you chose a 75% earning fare instead of a 50% earning fare. Going by Saudia's earning tables, this means you avoided the three fare classes that earn 50% - G, N, V
This means that, looking at the table of earnings in Flying Blue, you avoided the three classes that earn 25% - V, N, G.
You therefore avoided a 25% fare in FB, instead choosing a 50% earning fare. You DID get more miles.
