If you have travel orders on government letterhead, you shouldn't have any issues.

If you try to book a rate for government employees, but not on official business, you won't have a problem if they don't ask for ID! I'm talking about the US here, but only once in any hotel have I ever been asked for government ID. Generally, the rate offers are for "Government of..." or "State of..." Neither really falls into a category of intergovernmental organization.
