Only thing I know so far about San Juan is that there's an old fort there that looks pretty cool.

The big telescope is cool. You can also do tours and tastings at Bacardi.
Besides the big old fort, walking through the old town is generally interesting, with some restaurants in historic buildings. There are a couple small art museums focusing on artists from Puerto Rico.
