3 hours should be ok. The 2 hour MCT is based on averages and doesn't assume global entry.
JFK may be slow, but as long as CX isn't late then 3 hours is plenty of time.
That being said....if you want even greater comfort and to stay within oneworld then take the 9am in the morning and grab a hotel overnight. Staying in oneworld guys you greater flexibility as CX and AA will work with you on separate tickets if something goes wrong. There are plenty of hotels around JFK.
