Or will Bangkok Airways make them go out to land side and check in like LCCs (Air Asia) require?

I see no reason why they couldn't go to the domestic transit desks at the A/B/C/D confluence and pick up their BPs to then proceed through transfer immigation/security and access to the domestic terminal.
