I'm not an expert but I have been to PR several times and El Yunque is much closer to San Juan that the caves. I would switch my itinerary and do the caves on the full day and El Yunque on the day you are leaving. It doesn't take that much time. Even with a 5PM flight I don't think you'd have enough time to do the Rio Camuy Caves with the distance you have to travel for that.
