Yes, it is cheaper to buy the domestic leg separately but I prefer the whole trip as one ticket and also usually the baggage allowance in this case applies throughout the entire trip. If I have a separate AA ticket then it is a bottle neck in terms of luggage just in the middle of the trip.
This is the weirdest thing I have heard in a while. I have not heard about an introduction of a fee for stopovers. Stopovers are usually free, paid for or not allowed at all depending on the fare. If you post the route it will be easier to see what fares are used. I think what is happening is that the system defaults to a through fare and under that particular through fare stopovers are either not allowed or are allowed at a charge.

You can buy the domestic ticket separately, however, it will require an agent who knows how to do it.
