To pull from two accounts and have them on the same PNR, you must call.
On the other hand, you should have 24 hours to cancel without penalty if you book one and then find that the other is gone. I don't know if that includes the partner booking fee or not, but I think it should when < 24hrs.
Having said that, compared to the fuel surcharges you'll pay, the phone booking fee is pretty small...
