Customs and passport control/immigration are completely different things. In theory there are customs in MUC for your hand luggage when you arrive from YUL but in reality you are unlikely to be checked or notice anybody.
You will definitely have to go through passport control in MUC since you cannot fly MUC-FRA without entering Germany.
The good news is since Canada is now deemed a 'clean' country you won't have to go through security check after YUL.
