I once flew BOS-ORD-SEA on a single flight number and hit IRROPS in ORD. I ended up getting credit for both BOS-SEA and ORD-SEA. So to me, it sounds like you got unlucky

There are waaay too many variables at play to determine how flights will credit with any kind of reliability during invol rebookings.
