I'm glad that you were able to get things worked out! Didn't seem an insurmountable challenge.

To determine mileage earning, this would depend on whether American put you on an AA flight number or an AS flight number. If it's on an AS flight number, you should be able to put your Flying Blue number in and get whatever credit would be due you (I doubt it'd be much though). Be sure when you check in on the day that the Flying Blue number is in. If they put you on AA flight numbers, those won't earn Flying Blue credit so you'd be best off putting an AS or AA number in.
