If your BAEC number is in, and the surname is correct, then you'll get the credit (eventually, and so long as you're on an earning flight, LAN aren't that quick).

You are of course right, but in the case of LAN, given they are so inept anyway that it maybe does not matter where you book it. I often book SABRE flights on Expedia because that generates an Amadeus PNR which can be imported into myflightsapp.com. I wanted to see if Orbitz does the same. It does generate it's own 6 digit alphanumeric reference but it is not myflightsapp friendly.

Incidentally, for the tiny handful of people with LAN accounts. If you book on Orbitz then LAN cross references your name and phone number and automatically adds it to your LAN account. So I had to call them already to ask them to swap it for my BA account to open up seats that are not in the toilet.

Whilst writing that, I was on the phone to Orbitz. They offered to cancel as it was in the 24 hour rule (which is a bonus compared to booking on LAN Colombia) but the seats have now doubled in price so not an option.
