I have done this several ways, Septa->Amtrak, and Septa->NJ Transit. It's a clear case of paying more for convenience, Septa to 30th St. Station to Amtrak costs the most and is the most convenient. Going via Trenton/NJ Transit costs a lot less, but is more involved.

Parking at an NJ train station sounds like a tradeoff/hybrid for the two extremes. It is easier for you to get to and from those NJ stations at the times you are traveling that it is to get a SEPTA station?

Also, a word of caution. Septa's stated policy is no overnight parking at their Regional Rail parking lots. They allow you park overnight by exception if you call their CS number, and give your vehicle's license plate no. Alternatively, just park on a side street just off the Septa lots, say in Lansdale or North Wales. People I work with have done that occasionally.

If the government ever saw train travel in a new light, as part of a total transportation solution, and in so doing made it convenient to travel this way through all the NJ/NY megaopolis congestion, perhaps they'd save a big chunk of tax dollars from being spent addressing the endless congestion, construction and maintenance you see in NJ, especially as you get closer to NYC.
