I understand that you paid with cash and Avios, but what extended fare class did your pay with cash and Avios book into when it was ticketed? Do BA use those for any other purpose that AA might see as ineligible? Those were my concerns, in spite of upgrade issues being mentioned. I'm just trying to think why BA may be rejecting your claim and what might be done.

You might be able to advocate to AA at some point that you should be able to get miles credit per the originally paid booking class and that if BA is balking the fares still earn in accordance with AA rules and AA should grant you an exception.
