Unfortunately, we are using our allotted two stopovers in Asia at the beginning of the trip so it wont be available at the end of the trip. Either we play it safe and fly back to NRT and then buy a one way ticket to HKG, or take the risk and stop our journey in HKG (and hope they dont void our JFK-HKG mileage because we didnt finish the journey with the connection).
I don't see it happening

When you board your flight at JFK, CX will take the JFK-HKG flight coupon off the ticket. They send a copy of that coupon to your frequent flier programme who will then issue the appropriate miles to your account and charge CX for the cost of the miles.

When you fail to board your flight at HKG, CX ... will do nothing

I don't think (but I cannot know for sure) that CX will hold off sending the information to the FFP until the whole journey slice is finished. I don't think the IT is that clever.
