I'm pretty sure when I went through TSA in SFO, flying SQ, the scanner had some weird beep/message that the ID checker had to ignore, something about the bar code not being able to be read. My wife asked, and he said it had to do with it being a foreign carrier.

In our case, we were in the correct international terminal, and he checked our ID against the name on the BP, and we were good to go.
